I'm actually not sure if this has been discussed already or if there are some videos on it, but here goes. I may be missing something here, but I just can't wrap my head around it.
tl;dr How did the Knight create the Lobby AND Church Hall fountains while in a locked room? If they were already inside the hall at the start, they couldn't go out to make the Lobby Fountain, much less show up in the first dark world. If they were outside the hall initially, how did they enter the hall, then lock the door from the inside, if the padlock is outside? Maybe they had another accomplice besides Kris?
First off, its a pretty common theory that after sealing the Church Main Hall Fountain (Third Sanctuary), the Knight is still in the back closet of the Hall. The one that Kris refuses to open. The fact that there's special narration for this at all heavily supports that theory. Hell, they might've been there from the start. For the sake of discussion, let's assume this is true. Let's also assume that the Knight is a Lightner, and they exist in the Light World.
Then, the Church locked door makes the existence of two fountains very weird, given that the door was locked between those two rooms. When was the number padlock added to the Lobby door? The fire extinguisher has the code, so people related to the Church own this padlock. Alvin and maybe Toriel probably use it to secure the Church as they leave.
If The Knight was already in the locked Hall from the start...
Let's assume the Knight went inside the closet at some point, stayed there until after the church service, then waited for Alvin to add the padlock when closing up, unknowingly locked the Knight in there, allowing them to open the Fountain in the Church Hall once the coast was clear.
This creates an issue: how was the Lobby Fountain (First Sanctuary) created, while the Knight is locked inside the Hall? If the door is locked from the outside, the Knight cant open the door to the Lobby in the Light World to open another fountain. From what we've seen in Chapter 4 at least, its pretty unlikely they got Kris to do it, given they were busy in Castle Town, Noelle's house, the Diner (etc). And they were with Susie the whole time, while we watched. Incidentally, Ralsei comments on this:
"the original Dark World... Was formed partially of the fountain inside there, too."
"The Knight's two fountains..."
"So, it makes sense... it would be a similar world as before."
So, the Knight made it. Its not like the darkness just spilled through the door crack either - Ralsei clearly says there are two fountains. Before Susie made the Second Sanctuary Fountain, despite the darkness seeping out from the Hall, there is a clear distinction that Susie and Kris are in the lobby in the Light World, outside the Hall Dark World.
I interpret this "formed partially" statement as, two fountains were opened separately, with darkness from the Hall Fountain simply linking with the Lobby fountain through the cracks under the door, so certain areas are formed partially from both fountains. But again, how would the Knight open the fountain in the Lobby if they were already locked inside? How do we even see them in the first dark world if this was the case? That seems impossible.
If the Knight was in the Lobby first, then went into the locked Hall after...
Okay, so maybe, the Knight was initially in the Lobby and opened the Lobby Fountain, and was hiding somewhere like the office or the storage area, as Kris and Susie entered. After all, this is what we initially assume, as we see the Knight and the Fountain immediately upon entering the Dark World. When they chased the Knight in the Dark World and the Knight somehow enters then locks the Grand Door on them, maybe that's the moment the padlock was added to the door.
But in the Light World, the padlock is on the lobby side of the door - where Kris and Susie are. Its a separate sprite from the door, seen only at nighttime after sealing the first fountain. Even if the Knight knew about the fire extinguisher and the padlock and wanted to use it to lock the room, the Knight cannot lock themself in the Hall if the padlock is on the other side. Maybe Kris speedran adding the lock after sealing the fountain with Susie somehow not noticing? This is what really stumps me. It seems most likely the Knight was in the Lobby first, but I can't understand how they entered the room then added this padlock.

Either way, I find it difficult to explain the specifics of how the Knight made both fountains, assuming the rules we know of the Light World and Dark World apply to them. The most likely option I can think of to explain this is they had an accomplice. This accomplice either helped unlock/relock the door after the Lobby Fountain was made or this accomplice made the Lobby Fountain, and was somehow able to create a similar Dark World to the Knight because they had similar "will". Or theres somehow multiple knights
Or maybe there's some hidden passage between the lobby and the closet, or maybe the Knight can simply lock the padlock from inside somehow. Or maybe I'm overthinking this and there's something I missed, or there's some unknown Dark World shenanigans that can explain this. I don't think we even know the reason the church was chosen as a Dark World location, much less why there's two fountains.
